The R, C, L, X, and F prefixes of the component silk screen correspond to resistors, capacitors, inductors/magnetic beads, crystal oscillators, and fuses respectively; followed by the relevant values of the components. There is not enough space to put the part number.
About the PB6 indicator light: Arduino legacy product. The Arduino Uno is connected to the ICSP clock. Since XMEGA does not have an ICSP, it is connected to the JTAG clock.
